Two persons have also been detained in connection with the case.
A joint operation with the SIPA agency resulted in the discovery of the said flags, along with hand grenades, ammunition, magazines for automatic rifles, knives, and flak vests.
A prosecutor will decide on how to proceed after the suspects have been turned over, a statement said.
BiH: 13 arrested for war crimes against Serbs
Members of the SIPA agency in Bosnia-Herzegovina on Monday arrested 13 persons suspected of committing war crimes against Serbs.
The arrests took place in Konjic and Sarajevo, while the crimes were committed during the 1990s war in the area of Bradina, a village near the town of Konjic.

Radoncic 'Influenced' Kelmendi Witness, Prosecution
Bosnia's State Prosecution said the recently arrested politician Fahrudin Radoncic put pressure on Azra Saric - a witness in the trial of the alleged drugs baron Naser Kelmendi in Kosovo - so that she would give false testimony, which is why it has sought detention for him for one month.
Bosnian Police Raid Bank Linked to Dodik
Bosnia's State Intelligence and Protection Agency, SIPA, raided the premises of Pavlovic International Bank in the northeastern Bosnian town of Bijeljina on Wednesday.

Counterfeiters Nabbed in Bosnia, Croatia, Serbia
Bosnia's State Investigative and Protection Agency, SIPA, arrested three persons after raids in six locations in the north of Bosnia, searching for the people behind the illegal production of various documents.
The alleged counterfeiters are also being arrested in Croatia as part of a months-long investigation in the two countries focusing on activities committed from 2013 to 2015.
